Jagiellonia is named after a Polish royal dynasty which held sway over vast regions of Central and Eastern Europe from the 14th to 16th century. They are based in the city of Białystok, the largest city in northeastern Poland. Jagiellonia's closest touch to major honors so far was reaching the 1989 Polish Cup final, where they lost 5-2 to Legia Warsaw. The nickname Jaga is simply a diminutive of the word Jagiellonia. The stadium, Stadion Miejski, translates as City Stadium.

Jagiellonia was founded in 1932 as the result of fusion of two teams: WKS 42 Pułk Piechoty Białystok (founded in 1920) and KS Związku Młodzieży Wiejskiej. The club was playing as BKS Jagiellonia till 1936, when the name was changed to WKS Jagiellonia.

In 1937 Jagiellonia was disbanded. 8 years later, after the World War II Jagiellonia was reactivated.

Several times the name of club was changed: 1946-48 - Motor Białystok, 1948-1949 - KS Wici Białystok and from 1948 - Związkowiec changed to KS Budowlani in 1951. In 1973 the club came back to historical name - Jagiellonia, when Włókniarz Białystok was merged to this team. But from 1955 till 1973 the team was playing as MKS Budowlani-Jagiellonia so there's the complex history of club's name.

MKSB Jagiellonia was known in Poland as the factory of football talents. The club was most successful in junior competitions, the players won Polish Youths Chamionship 4 times (1988, 1992, 2000, 2004).

The existence of football section was threatened in 90s so there was another one fusion in 1999, when KP Wersal Podlaski Wasilków was merged to Jagiellonia. The club was transformed to the Joint Stock Company and played as SSA Jagiellonia Wersal-Podlaski Białystok. In 2003 the name was changed to Jagiellonia Białystok SSA and the club started using the old logo of MKSB Jagiellonia. The current logo was created in 2006 and looks like the oldest known emblem of Jagiellonia.
